After the Horus Heresy, the Primarchs either died, disappeared, or became servants of Chaos. Over the following millennia, most Primarchs vanished from Imperial history, leaving the Imperium without their leadership.

EXPLANATION
The Primarchs were the superhuman generals created by the Emperor to lead the Space Marine Legions during the Great Crusade. During the Horus Heresy, the Primarch Horus led a rebellion against the Emperor, and several Primarchs joined him.
The war resulted in the deaths or disappearances of many Primarchs. Loyalist Primarchs either died during the conflict or later vanished in battles across the galaxy. Traitor Primarchs retreated into Warp-dominated regions and many eventually became Daemon Princes serving the Chaos Gods.
By the modern Warhammer 40K timeline, most Primarchs are no longer active leaders within the Imperium. Their legacy survives through the Space Marine chapters descended from their legions.
